Just checking... make sure you disconnected the "correct" Blk/Bu wire. If you disconnect the wrong connector, it has no effect!
While the '88 R2/4J isn't as susceptible to poor RC Valve maintenance, it is still possible to damage the controller if the cables are too tight or the valves themselves are sticking due to carbon build up. The '88 system just seems to be a little more robust than the PGM-II/III/IV models, in my experience.
My initial advice would be to disconnect the cables from the servo, start the engine, and steadily increase the revs to approx 3000rpm, where you should see the servo pulley move to the "HI" position. (It will return to "LO" at 4000rpm, or if the revs drop back below 3000rpm) If you don't see pulley move, then the controller is malfunctioning or burnt out.
While the cables are removed, operate the RC Valves on each barrel by hand to ensure they move freely. If they do, then check the cables slide freely, and reconnect them. (Advisable to oil the cables while it's all apart.)
