The e-clip DOESN'T hold the RC Valve in the barrel - it's more of a "locator". The oil seal and the pulley back-plate (and the e-clip against the back of the seal) are what's stopping the spindle coming out.

The spindle will no doubt be a bit tight if it's not been pulled for some time, but it will come out.

As for "the running in process"... what is there to run in? You have used cylinders and a used crank with roller bearings for the big & small ends and ball bearings for the mains, all of which don't even need running in when new!

All you need to do is scuff the rings in and it's ready to fly. I'd put about 10 minutes on them and ring its neck if it were me!

If you want to waste your time doing 500 miles at 6000rpm though, then that's up to you! You'll probably do it more harm than good though!
