is it running on both cylinders.

when mine was running rough it wasn't obvious until you opened the throttle, at start up if your not familiar with the sound of the bike it can sound underpower. i would agree that if it is sparking on both cylinders then look to the carb and make sure you aren't drawing in too much air with the wrong jet.
