That's why it's usually a good idea (and a safe bet) to stick to stock. Seen plenty of examples of "tuned" setups that are far worse than a completely standard motor with the electronic restriction removed!
Back to your original post; if you have a look at the crankcases you will see that the coolant galleries that are "blanked" by the gaskets don't actually go anywhere!
