Stick an inline filter in the hose that runs to the carbies, flush the carbies out again, set your float height and you should be right.

If you are downright paranoid, you can empty the tank, and use a chemical liner, here in Oz I have heard of some stuff called "Kream" that you use to stop the rust from flaking off.
