I've seen a high number of complaints on various forums, of the early~mid 90s Honda rectifiers, but in 20 years I've only ever personally seen one on an NSR die!
It's hard to say really, without physically looking at the bike. Electrical problems are notoriously difficult to solve remotely.
I would download the Electrex Fault Finder in the Technical section of the main site, and see if that helps trace the problem. Obviously you want to check all the earth/ground points and visually inspect for shorts in the harness too. Something sounds very wrong if you flick the kill switch and there's an instant heavy draw on the battery. To me personally, that would sound very much like a short.
The problem is, if the rectifier did fail, and something got very hot, then it's possible wires have melted within the harness, or somewhere not immediately apparent, that you cannot actually see. That could be within the harness, behind a casing, or inside a component!
You can also use the MC21 wiring diagram as a guide to see which component connect to the white PGM-III connecter, and try isolating/tracing those on-by-one too.
