The NSR top-end is good for thousands of kms in standard form, and the crankshaft good for in excess of 70hp. As long as the motor is assembled well and no corners are cut, and top line lubricants used, then there should be no reliability issues to worry about.
While it's relatively easy to get an MC16 over 50hp, it's not simply a case of bolting parts of later models on, so my advice would be to concentrate more on the chassis if you're budget for tuning is limited. I would do as much possible with the standard setup, to retain its weight advantage.
